What is the wisdom behind praying towards the Kaaba and circumambulating it, even though it contains stones?

All divine legislations have wisdoms that may be apparent or hidden. Facing the Kaaba is an act of obedience to the command of Allah Almighty. The Kaaba is the noblest of directions, and it has been sanctified from being faced when relieving oneself. The worshipper faces the House that Allah has honored and made blessed and secure. The initial change of the Qibla to Al-Aqsa Mosque was for an educational wisdom, then it was changed to Al-Haram Mosque after the Muslims submitted, so they could distinguish themselves from the Jews and Christians. As for circumambulation (Tawaf), one of its wisdoms is to establish the remembrance of Allah. The Black Stone is kissed and touched in obedience to Allah's command, and it has great virtue in testifying for those who touch it and in shedding sins.
